alt swapped. testing with DMM at idle and it showed 14.4v vs the 13.8v reading I was getting through the MS. I recalibrated TS and had to alter my injection battery correction curve a little.
Now when the voltage does drop off it TS indicates it stays above 12v, which makes more sense. Hopefully my voltage spikes of death have been solved, only thing that could really cause them would be the alt.
