Default weird hesitation at cruise - '99 N/A

While cruising at part throttle and 3-4k rpms I'm getting a light, cyclical hesitation. It feels like drag on the car. It's enough to make my head bob a little from the hesitation. I have gotten a p1170 code in the last month. Since then I have changed the coil pack, wires, and plugs. I also cleaned the MAF, egr valve, and throttle body. CEL has not returned yet but the hesitation is still there, but maybe less?

What else should I check or replace? Scratching my head here... I have a MS, but it has been off the car for a while. I never noticed this when the MS was on the car. Could the car be adjusting timing? TPS problem? O2 sensor some how? I did have to replace my 02 sensore when I pulled the MS. The original one was destroyed when I removed it the first time.

Just drove the car again. When I first started to pull away it sputterd like mad and almost died. After that, it cleared up and ran seemingly ok.

Whem I'm hard on the gas it usually pulls pretty good to redline. Every once in a while it feels a little deader than usual in the 2-4k rpm range.
