CAD will excel at that. It'll tell you clearances or interferences, you can move the parts around, and if you're feeling ambitious, you can even animate assemblies. At least the packages I'm familiar with; not sure you're gonna find much in the free programs.

Joe, in sketchup it is easy to manipulate models
