MS-II connection issue
Hi guys,
Having an issue with my MS-II. I've been building it up over the winter, and working on getting it tuned the last couple weeks. I got the MSPNP2 code and their base MSQ. I got my car started and running, however the throttle position settings weren't right. It wouldn't start on its own or idle without me slightly pressing the throttle. Here comes the issue. When I shut the car off to tweek the throttle settings, and turned the key back to "run" the MS will not not connect to TunnerStudio. And, now it's not turning the fuel pump on either. I can power the MS with the Stim, and it connects no problem, but not with the car. I've checked that i have +12v at the harness. Any ideas?

Still haven't been able to figure this out. I was playing around some more yesterday and today and thought I'd share what I've come up with.
Wanted to make sure I didn't do anything serious to the car, so I hooked the stock ECU and AFM/intake back up. I was getting a CEL (8 blinks which is Airflow meter open or short circuit). Had to unhook the battery for awhile to clear it, but then I tried starting the car after a couple minutes and she fired right up and ran like a champ! Great, so now it's got to be something with the MS.
Hooked the MS up and put my intake back on (straight pipe with the GM air intake temp sensor welded in), and same as before. MS won't connect to the computer, and the fuel pump isn't turning on. When I plug the Stim in, the MS connects like it should and I tested the banded end of D4 and got about 6v. I know that's low, but my battery only had 6.9v in it. I also tested the +5v pin in the proto area and got 4.9v.
I tested my harness and I got 12v all the to the MS end of the harness on the +12v wire. Now... with the MS connected to the car, I'm only getting 10.6v on the banded end of D4, and at the +5v pin in the proto area I'm only getting 0.4v.
Any other ideas or things to check?
