Are you telling me that this unit will do the crank/ cam circuit of a 99, and run the alternator, and everything else the stock ECU would do on a '99 Miata without changing anything internally?

Target date on or about 1 Jan 2013. Cost will be sub $1200 including 8' harness, SD card, and backup battery. It's going to end up at about the same cost as a MS3 V3.57 + Expander + RTCC + knock module, and MS3 Pro has all of these items all built into a single board solution. We've made a number of improvements to the design as compared to the V3.57 to improve efficiency and reduce heat such as a switching power supply stable below 7V.

Ditto for aircon. This has been a native function of the MS3 for a while now.
Alternator control as we have traditionally been doing it is sort of an application-specific hack. I believe that the goal is to use one of the many spare PWM outputs of the ECU, and configure it such that BattV is used as the X-axis variable in the map. As Ben said, this is in the early test stages, but will obviously be a reality quite soon. The Miata isn't the only vehicle with an ECU-controlled alternator these days, so it's high on the list.
EDIT: I just did some browsing of the dev board, and apparently this is already implemented in the latest Alpha code. So there you go.

Inside is a single circuit board which directly hosts the CPU, as well as the connectors and all of the other circuitry. Apart from the two main connectors and what appears to be a bootloader / test header, it is 100% surface-mount, with components mounted to both the top and bottom surfaces, just like a "real" PCB. I spent some time digging around and inspecting the physical construction while I had it open, and I was pretty impressed. No jumper wire at all, no cut traces, no solder bridges...
It's obvious that they got the PCB design right even before the beta run. Heck, at Harris we're "professionals" (we build audio consoles that cost $15-$20,000) and we usually ship products to customers with jumper wire in them for at least the first few months of any new design.

These are really two totally different things.
Rev's enhanced MS is more of an MSPnP on steroids. It does everything you could possibly need on a Miata, but is application-specific.
The MS3Pro, by comparison, is a universal Über-ECU designed to work with pretty much anything that uses spark plugs to ignite gasoline, without requiring all of the application-specific internal hacking (aka, mods) that have always been necessary in the past. In terms of the build quality and completeness, it's well-poised to compete against the "big boy" ECUs from companies such as Hydra, Bosch, Adaptronic, Electromotive, AEM, etc., and appeal to buyers who, in the past, may have viewed the MegaSquirt family as more of a hobbyist toy / science-fair project than a "real" ECU.

Well its on their site now. From what matt said on mnet, its coming out the first of next year and going to be some cost below $1200. MS3-Pro Standalone Engine Management System by DIYAutoTune.com
