MS died out of no where!
Today my car died while I was 30 minutes away from home. It shot off while the car was at idle. The laptop wasn't showing any readings and the MS's LEDs where all off. So I pushed it to a safe spot. I was shocked! I didn't have any tools so I had my friend pick me up and dropped us off at my house so we can get the tools. So I drove back to the car and tested if it was getting power and it was. then Steeve unplugged the coils and the LEDs tuned on on the MS. So I opened the laptop, but no signal. I checked the port number and it was the right one but it was not giving the signal to the laptop. The fuel pump doesn't kick on ether. Before the MS went down, it would flicker on the Megatune program. Also at idle I would get a random miss. I'm thinking that it is the motherboard since there is no trace of burned resistors, caps, etc.. the board is clean. If you have any ideas let me know. This sucks!!!!

I hate to leave you hanging in the cold, but unfortunately you're describing a problem that we can't give a quick answer for. This is going to require some bench-time with you troubleshooting.
I mean, try the obvious first. Re-flash the firmware and see if that does anything. Maybe try re-seating the CPU in its socket. If that doesn't work, it's gonna be time to start tracing circuits. Verify the power supplies, the clock, etc.

If you can't even do a code flash, then it's hardware investigatin' time. Fortunately, all of the ICs in a MegaSquirt are pretty cheap.

So I unplugged the CPU and plugged it back in, re-flashed it and it works! But once I connect the coils it shots off. Also the middle LED is not lighting up. Fuel pump kicks in when I turn the key on. So any ideas here? I'm going to contact DIYatotune so they can cancel my order and see if I can send my MS to get it fixed. Unless someone knows how to fix it here or tell me how to.

Middle LED is warmup enrichment. Is this a DIY MS or a PNP?
If you built this, go through with alcohol and a toothbrush and clean all the flux off your board. I had this kind of weird stuff happen to me because I left too much flux on the board and moisture got trapped in it thus shorting out circuits.

If it's losing connection/power when you plug in your coils, I'm going to go to have to assume there's a short somewhere.
Curious as to why you reflashed it.
Same thing is happening to me i flashed it yesterday and then it wouldnt talk to megatune nor would any of three light turn on.

I'm curious as to why to had to reflash the firmware in the first place....it was loaded with firmware and a basemap that I put together for you. My instructions don't say to flash your MS. I sent you my instructions right?
