So there is no need for aditional cap on cpu daughterboard? sounds good.

One thing I did miss was jumping s12c to JS9, this gives 12v to the daughterboard and allows the operataion of js0-js4, without the jumper, none of those input/outputs will work.

12V to JS9 powers the stepper circuit. Miatas don't use a stepper valve (normally at least), so instead you can use the stepper outputs for general purpose things, ie turning on cooling fan relays or VICs solenoid, so long as you give the circuit 12V.
