I recently acquired a MSM gearbox or 75 bucks. However it was run low on oil and they say that the output shaft bearing whined, but apart from that it was fine. I'll be tearing this thing apart in my Manual transmission class to AT THE VERY LEAST replace the output shaft bearing. What other things should I look out for?

Everything. Low oil in a trans is a killer of every contact surface. Synchros, mating faces on gear teeth, thrust surfaces on gears, needle and end bearings, etc. If anything looks like it got hot it's questionable; amberish might be ok depending on the part, blue/purple is toast. Smearing and/or heavy pitting on the tooth faces is death for those parts, too, and is common in low/no oil situations.
