Can I remove these?

Had a quick question I'm going to be running the megasquirt ms3 standalone and was wondering what these parts did. Also if they are not important can I get rid of them and block off the holes on the IAM.

Fixed the image for you. Copy the image location like you did, but then hit the IMG icon (looks like mountains with a yellow sky and moon). The copy the location into the window that pops up.

That is the EGR valve. You do not need it unless your state has strict emissions testing. But since you're installing the MS3, I'm guessing it doesn't.

In that case you can unbolt that valve and the metal pipe below it that snakes around the back of the engine to the exhaust. Block both ports off at the intake manifold.

You can make them yourself out of flat aluminum stock or save a bit of time and order precut blockoffs from TrackSpeed.
