Default A Couple of Problems, Mainly Spark Related

Hi guys.

A few questions/problems
I've been trawling the internet for a week or 2 now trying to fix things.
I have a 1990 Eunos with a turbo with the relevant kit to run along with an MS2

1)
I had this car running on MS1 for 4 days, it kept blowing the Igniter module, then running on 2 cylinders, and then stopped producing spark all together. I've replaced the coil pack, CAS, and Igniter module. Tested the wires with a multimeter and done the main relay jumper test.
I ended up buying an MS2 from ExtraEFI to replace the MS1 as originally I couldn't afford one.

I installed new spark leads today and found that I have a nice bright spark at the number 1 plug, and a weak one at the number 4 Plug. 2 and 3 don't spark at all at the coil. As stated above, I've replaced the CAS and coil pack, and been though several Igniter modules.

2)
Another thing I've noticed, which i'm not sure whether it would cause the problem, The Fuel pump relay clicks constantly whilst I crank the engine, and looks like it's turning on and off with the MS2 (Watch the gauge in TS and it cranks as e.g - 180 - 0 - 153 - 0 - 200 - 0.) Every time this hits zero the fuel pump relay clicks and I see the "Not Synced" light flash in TS also. Any idea why this is happening? Could this be the cause of the spark issue?

3)
Along with this, my ISCV is clicking rapidly as soon as I turn the Ignition on. Problem? I've replaced the ISCV and it hasn't made a difference.

I don't have a lot of time to work on the car now, I'm not phased by the weather it's just having so many other things to do, places to go and work etc and I'm very close to getting it booked into a Garage.
Any Ideas/thoughts/help would be highly appreciated.

I'd say you have a canary of an electrical issue probably not related to the ECUs or individual components.
download the schematic and go hog wild tracing wires, look for pinched wires etc.
