as the title says. what can I do? I have a T28 from an Rb26 but it has studs in it and I already have the all mighty FM cast manifold that I'd like to use with it but I don't see how it'll work. is there an option I'm missing?

if not, what manifolds are out there with non threaded mounting holes? bonus if it's got a two bolt wastegate flange.

Remove one set of studs?

Yeah, adamiata hit it on the head. You have to take the studs out of one of those, probably the turbo. Or both if you' just want to be safe and replace them. It's really easy to do. I didn't watch the video but I'm sure it shows you how to remove them.

dont use a turbo designed specifically for a Nissan that won't work on your aftermarket miata manifold.

the other option is common sense

No one mentioned it, but unless the studs in the turbo are a larger diameter than the manifold, you will need to also drill out the holes after you remove the studs so you can slide the studs in the manifold through the holes.
