As for the original question, yes, you need to run a vacuum line to the BOV. It's designed to open when the throttle closes, and it does that by sensing vacuum in the intake manifold.
For intercooler routing, my advice is to do it the way FM does. Clock the compressor to point down, run the outlet pipe out into the wheel well and past the radiator.

There is room for a stock afm, I'll take a pic of it in a few. There are 2 reasons I hooked it up like that. The first is thats the easiest way with the piping I have now, secondly the filter sits by the steering rack and gets colder air. The BOV is hooked up and works. It has 2 fittings on it, looks like one on each side of the diaphram.

Yeah, that looks like one of the knockoff "Type S" bypass valves, wherein nipples are available at both sides of the diaphragm.
The upper nipple is connected to the manifold post-TB, the lower nipple is connected to the manifold pre-TB, though this connection can be considered optional, to be used when it is desirable to increase the sensitivity of the unit (bypass more and sooner), which would be comparable to removing the softer of the two springs in the "Type R" style valves. The lower nipple can be left VTA if desired.

I have 3 other cars, miata doesnt see rain. I want to mount it straight in front of the turbo, just cant figure out a way to fit it and have a place for the bov to hook up. The catch can is plumbed on the wrong side of the intake anyway, its just to avoid a vacuum leak at the moment. Im gonna reroute it and mount it in place of the charcoal canister.

Down where? If you route it like that, the AFM would sit somewhere up at the top. I dunno if it'll fit or not -- A 99 MAF fits fine, but is smaller than the flapper-door thingeys.
I certainly wouldn't put the filter 3 inches off the ground like that, sounds very dangerous even if you don't ever intend to drive it when it's raining. Also, the temp of the air going into the filter matters a lot less once you've got a decent intercooler in the system.
