Default MS2 and COP -No spark

I have been working on my megasquirt install for a few weeks now. When I installed MS the car idled, but the rpms and AFR were not stable at low rpms. I noticed that 2 on my spark plug wires had a much weaker spark then the other two. So I decided to switch to COP, after the install my car ran for about 10-15 minutes then it died. It never ran again. While cranking, it sounds like the car does build compression. The engine also fires through one or 2 cycles, but not long enough to start. While attempting to start the AFR is at around 9. I'm getting rpms signal on tunerstudio. i didn't change my settings on TS just left it at 99-00 miata. I have good ground and power at the coils.

1.Did I fry the Coils?
2.if so, would all four go out at the same time?
3.Was it my settings that fried the cop?

Something is a bit suspect about the composite log; the crank signal (middle trace) doesn't look right. How are the RPM inputs wired up?

I really don't have a clue about the rpm input wires (PNP bought used on this forum), but the car was running for over a month without any issue. I then installed the COP and then it ran for only 10 min. after that it would not start. so as matt suggested to look at the crank signal. I bought a brand new crank sensor (Autozone), installed it and it was still the same. I moved the sensor closer to the pulley and now the car starts, the sensor is making contact with signal pickups. This is the only way the car runs on MS. I put the Oem ECU and the car now runs regardless of how close the sensor is.
