What fuse to use
 
I am going to put my fans on a switch. What size inline fuse should I use for them?? They are stockers in parallel.

Specs say the draw a total of 11.5 amps, startup load is more, so 20amp should suffice. fwiw- You should use a relay in your wiring.

Rather than switching them directly, why not switch the coil side of the relevant relays? This is how mine are set up- I simply have a small toggle that grounds the wire at the ECU which normally turns them on.

Just put a switch between the two fan grounds at the ECU and anywhere on the chassis where the switch is.

The wire should still be there.

In my car, I have a Megasquirt and the A/C is removed. I took the black/blue wire that used to go to pin 1J of the ECU ('92 harness) and connected it through a toggle switch to ground. When I turn on this switch, the A/C relay closes and both fans turn on. This wire is also connected to the Megasquirt, so the MS can turn the fans on if I'm not paying attention.

The wire for the thermoswitch is what you're looking for. That would be the lead to send to ground via your new switch.
