Any help would be greatly appreciated. I'm not sure if i am over looking something very obvious or if I just need to completely rewire / re-tune.. Car was running "great" prior to the rewire. idle was good, etc

99 chassis/wire harness with 02 motor.

So after breaking in the new motor and starting to add boost I decided to rewire my MS3x to accommodate the VVT and EBC. I did this using Braineack's trubokitty site(Many thanks for taking your time to set that up btw) This required required me to reassign 4 outputs.

What I changed:
I also added 12v to IAC2A to power vvt(ms-29)

Removed from 99 harness:
x-25(Nitrous 2): assigned to "CEL"
x-24(Nitrous 1): assigned to "Alternator Output"
x-27(VVT): assigned to alternator "Warning Lamp Output"
x-7(Inj E): assigned to "VICS"

Rewired to:
x-25(Nitrous 2): assigned to "VICS"
x-24(Nitrous 1): assigned to "VVT"
x-27(VVT): assigned to "Alternator Output"
x-7(Inj E): assigned to alternator "Warning Lamp Output"

Couple things right of the rip. battery V is jumping all over the place. Like I have no alternator control.. AFR is pig rich. wont idle.

I didn't change anything related to fuel/spark outputs so why would my VE go way out of wack?

I tried turning off/unplugging VVT, VICS, EBC to see if that made a difference but had the same results.

Anyway any thoughts would be great. I really don't want to revert the wiring again.

Welp... I started tripple checking the wiring at work making sure everything was connected to the correct output and found this...

Was just kind of resting on its cup. Totally broken free.. which could explain my erratic battery voltage readings. Idk. I'll plug her in when I get home and report back.

I lied...
I thought I had it resolved but still having some issues with my alternator. I have quadruple checked the harness and checked each connection for continuity. Everything is good. I replaced the alternator with a know good spare with the same results.

is it possible I fried a alt related component of the MS when that 12v was floppin around?

I reassigned vvt to alt control but its like the alt control is not telling it to turn on. everything starts fine but I am running off the battery.

Post on the alt reads a voltage of 11.9-12v with
Gdbattery reading of 12.1v.
With lights on Post on the alt reads 11.2v with battery reading of 11.8.

From my understanding if I popped MOV1 the MS wouldn't turn on at all right?

R6 has a 9.85k resistance and R3 is getting 48.9k resistance measured in the board.

Would the fact that the LED's are populated effect the signal from VVT as VVT was orignially wired for Warning light output?

Sorry for the noobness Ive tried searching but cant seem to get it figured out.

So after fighting this for 4 days, throwing an NA8 alternator in, Getting pissed I couldn't get it to work how I wanted, rewiring the harness to original state, and building a completely new harness.

I finally took a moment to analyze why Alternator control would work for the Nitros 1 output but not the VVT output and it hit me like a big bag of cucumbers across the face.

The 1k pull up on the expansion card was going to Nitrous 1.. So I swapped it to vvt and everything is happy for real this time.
