The flywheel is probably fine, aside from perhaps needing a resurfacing and balancing.

I'd almost bet the torsion springs in the clutch disc have gotten some play in them and can shake/vibrate. Have seen a couple clutch discs do this when overheated; the springs' free-lengths shrink and let them rattle when cool.
