After updating the MS2PNP firmware and Tunerstudio's software. Tunerstudio's Tach reads double the speed of the engine (I think the ECU does too but I don't know). Do I have to change the "switch polarity on cam"? I didn't had that option before the update.
I also turned off the "tach output" because I got an error after the update about it. Could that be the problem? The gauge cluster tach is still working and giving what I think is an acurate signal.

Attached is the actual setup. On a 99 stock Miata.

Found out that 95+ miata's Tach are run by the ECU. So I had to turn on the tacho out and set the correct output.
