NBFL TD04 - low boost, low expectations

Been a lurker for some time now and only recently started the turbo build.
How I bought the car (100% stock):

How it sits today:




Power test with a Cobalt Muffler, badly tuned MS3 and a GoodwinRacing intake:

Earlier this year I bought an ACT clutch kit and a Kraken TD04 kit with 2.5' exhaust - cat and ressonator delete.

Had some fun last night with some friends (forged turbo'd NA, Forged turbo'd NB and a ITB'd NBFL). First time testing the setup on canyon roads and I must say the car changed a lot, I barely touch the gear lever now! haha
Your car looks really clean man. With the turbo you can generally just keep it in the same gear on canyons. Since it has so much more power all over the place. Stock miata's you have to flog the crap out of them. lol

under light throttle at low revs my car is not very smooth and actually bogs down a bit.
I understand this might have to do with the VVT tune. Does anyone have any suggestion regarding this issue? Anyone running a VVT motor had this issue and how did you fix it?
