Is premature #3 piston failure "normal"?
IIRC, cyl3 is indeed the one that runs hottest once you reroute the car. It's not significant, but it's enough (apparently).
I've only ever destroyed one motor due to detonation damage (likely caused by high IATs), and interestingly enough, it also occurred on cylinder #3. Same thing as you - light damage to all the pistons, heavy damage to one. That's anecdotal to the hilt, but still interesting.

California cars had fully sequential (four-channel) injection in 1993 only. All other '90-'93 Miatas in the US had banked (two-channel) injection, where 1/3 and 2/4 are paired together within the INJ harness.
Doesn't really matter, though. Even if this were a '94+ chassis I'd still say it's a mechanical problem rather than an electrical one. If you had an intermittent electrical connection that was causing one cylinder to occasionally misfire, you'd know about it.
