I've got a problem with my Megasquirt and its really starting to bug me.

Basically, when I have no throttle applied you can hear the fuel pump relay clicking and the fuel pump is cutting out, this happens when I lift off to change both up and down gears and also during idle. My tuner also said that when he was tuning it it kept disconnecting from TunerStudio every time the jumping happened. First thoughts were a bad earth so checked all those and they seemed fine. I then reverted back to the original ECU seeing as both ECUs should share the same earth points but the car ran great when stock so I've discounted earths as the cause. This leads me to believe that there is maybe something wrong with the Megasquirt. Is there any checks anyone can suggest I can do before I bin the thing? Or does anyone have a basemap for a mk1 1.6 115bhp model for the Gen 1 that I can load up to see if maybe the current tune is causing the issue?
