Can I change trought software were the inputs come in physically; ie can i change the first and 3 wire in the harness and then change them back trought software (Just an example not going to do that)

You will have to be a whole lot more specific to get any help, because you really can only change some inputs on some units

Megasquirt is a brand, not an ECU, so as 18 said you'll have to be more specific. Questions like this are best answered by learning about the ECU in question, and either figuring it out yourself, or attempting to figure it out and asking specific questions. There are too many models and types of inputs to fully answer this. Example, you can swap O2 In for Analog In 2 on MS3pro, but I believe IAT is hard coded to be for intake temp. Maybe that's not the case on MS2 V3.0, or a DIYPNP, etc.
Easiest way to figure it out yourself is to download Tunerstudio. Download the firmware for your ECU (or one you want to use) and use the file in downloaded folder in the Tunerstudio project. Get familiar with the software, then find the drop down boxes where you select the inputs. The ones shown are the ones you can use. But you also should read the manuals to know if they differ, for example you can select Digital In or High Frequency In on MS3pro, but you should read the manual to figure out which one would be better suited for a wheel speed sensor or a launch control switch.
