Default ms2pnp runs great cold, but then....

So got a 91 na Miata that up to about a month ago ran pretty good. I decided to upgrade the Injectors and the Fuel pump and get it ready for boost. Installed everything and tuned up with tunerstudio, but now she runs like hammered dog poop. I assume that Im just being a noob and put in the wrong settings. After a couple of frustrating weekends working on the car, I decide to just swap back to the stock injectors. I'm now having the same problems with the stocks that i was with the new. I also dumped the old tune that i had and swapped it for a Basemap for my car, changing the important details, ie: wideband, IAT, TPS and for some reason my displacement always reads 2000 instead of the 1600 i would assume for a 1.6L. Now to the real question, when I start the car she runs great, 14.7 AFR, nice clean idle, everything. After it heats up to normal operating temps around 180 - 190 from what I have heard, it starts to sputter and the rpms drop and ramp back up in the higher RPMs like its not getting enough fuel. but the AFR and computer tell me its running 11.to 13. at the time of the sputter, a bit rich. bounced the stituation off some locals i know and no one wants to touch it cause the people i know are like me and have no real idea of whats going on either. Any help would be great
