The local you bought it from . . . did he build it? Or does he know who did?
The only way to shortcut this is to get the person who knows the car to help you . . . and you will be remoding the OEM harness to add back all the custom features.
Either that, or you need to get back to stock and remod incrementally.
No matter what you do, make sure you do a quality job when remoding and create a wiring diagram for yourself and the next guy describing everything that's been done. Even if you keep the car, you'll appreciate having that wiring diagram in a couple of years when you need to fix something.
BTW, it looks like it was built by someone who knew what they were doing. If you can just find that someone . . . .

If you part it out sell me your throttle body inlet pipe and bov pipe, less the bov.
By the way, as an observation, in your first post, pics one and two, it looks like someone cut one of the vacuum lines at the front of the intake manifold.
