good reasons for going with something other than MS3?
We are looking at different ecu options. It is looking like MS3 is the best choice. Sometimes the easiest way to rule something in is to try to rule it out and vice versa. That didn't work for us on this one. So instead, how about some compelling reasons for going with a non-MS standalone option? 02 turboed engine, will be used on the street, but all decisions based on autocross performance.
We will be doing the tuning overselves. We both have significant tuning background, but are far from experts.

Really the only reason to use something else is if you're not going to be the one tuning and/or installing it. At that point, you want to use whatever it is your tuner is most familiar with in order to get the most out of them.
If you're doing it yourself, there's really no reason to go with anything else.

extra I/O for w2a pump and fan control etc
excellent boost control way beyond what is needed on a street car is essential
knock feedback is really appealing as we will eventually be pushing the bleeding edge and **** happens
interested in anti-lag, flat shift, traction control, etc
All of that seems to be available to some degree from a lot of sources. Before all that, it just has to work. I don't want to be feeling like I need a computer science or EE degree or something to get what I want out of it.
