Try threading a nut on the passenger's side mount so it doesn't pop out of the slot but is loose enough to move the engine around, and use the hoist to lift the engine up slightly to level it out and make the stud slide down in the slot. If you have a leveler, make sure you are putting most the force on the driver's side. That's what I would do.

I know how you feel man, I can pull the engine and everything involved with it solo, but I have needed help both times to install the engine and get those damn studs in the tiny holes. It is quite a PITA. Never had a problem with the engine being crooked once it is in the holes though....

Tranny tailshaft is a few inches away from where it needs to be, and I have the passenger mount much lower now, but it's not where it was before.
Do I need to bottom out the passenger motor mount bolt on the frame? Note: This is for a 1.6-to-1.8 swap.

Just recently installed my built block back into the car without removing the tranny. Didn't have many problems aligning with someone else to help and a jack underneath the tranny to raise it up at an angle.
I did have to unbolt my motor mounts from the block (the metal part to the block, not the rubber part). Once I got it lined it with the dowel pins and gave it a little push, all of the bolts tranny/block bolts threaded by hand. Yes, I did use them to cinch the engine/tranny more snuggly (yeah yeah yeah), but I knew it was all aligned. Then I removed the jack under the tranny and used the hoist to align the bolt holes to the motor mount bolt holes. No problems there

I ended up leaving the tranny in the car.
I had a lift, and the bellhousing bolts are very easy to reach with wobble sockets and an extension.
I'll drop it back in in about aa week, maybe two.
