Default Engine Brake-in process with fresh MSPNP2 on??

Hi there! I'm new to this forum and i'm excited to be part of it. After a LOT of reading about so many pages, it seems like people do break-in process with the OEM ecu and accesories, then, install injectors, standalone ecu, turbo, etc.

I dont really want to do it in that way, for some obvious reasons (double work lol), is it safe to break-in the engine with a base map? maybe running VEanalyzer live to let the ecu make some adjustments while i'm running the car? I dont want to run stock injectors, fuel pump, balancer pulley, etc etc after my machining work to overbore my cylinders, i guess it would mess my AFR due to the increase of cc in the engine.

I'm a Mechanical Engineer, i know a lot about electronics too, i'm just starting to the tuning world, so i'm a bit afraid at this point. What do you guys recommend me? and sorry for my english, i'm still a learner. Peace out.

Side note: 00 Nb1, BP4W USA model.
