I come home after a long day at work then gym, I finally sat down and start assembling my megasquirt starting with the Jimstim. Megamanual.com is down, and jimstim website doesnt have assembly instructions for the V2.2 as per the link included by DIYAutotune.

Install the components as labeled on the circuit board. Look at pictures as well from the forum.

 

Yea thats what im doing, going by the picture on DIYautotune.

Confused with the LED's though, its been a while. The short leg goes to the side of the flat end of the circle or the round?

Not sure how the LEDs should be oriented on the v2.2 though.

The flat side is the negative, it is also the shorter lead most commonly. The long lead will then obviously be your positive.

the long leg is th positive, short negative. There is a flat side on the leds the corresponds to the flat side silk screened onto the board.
