Check or change your plugs, seriously.
I had the same issue, and it got REALLY bad. Fresh set of plugs and all is clear. After a few miles it started running odd in a different way so I went one step colder than what seems recommended for forced induction miatas. Seems to be working pretty well so far, but still have an occasional (every half hour to an hour, maybe longer in between) bump from a miss. Need to do the +12 cap mod myself, just haven't had time.

Did you mean +12 gap or did you realy mean cap? I'm using stock ngk plugs. BKR6E-11 I think gapped to .036". These are the same ones that come in the sr20ve in my old nissan and that motor is very picky about plugs for some reason. What's one step colder than these? I don't think this is the problem it runs fine on the oem ecu.
