Default swapped back to stock ecu and no car sounds like its running on 2 cylinders

99 miata n/a recently installed ms2 enhanced and got the car started. Didnt have much time to do anything else. Had an auto x event on saturday so i switched back to stock ecu. i capped the vacuum line that went to ms, and disconnected the wire going to wideband. went to start car and it has a pretty violent shake and sounds like the timing is off. Ive switched back and forth a few times and never had this issue. Stock injectors stock everything engine wise.. Any ideas?
