depends on what trans you want to use...
if you want to use an rx7 trans...
a trans and make a crossmember and a modified driveshaft (i have a turbo slip yoke for an rx7 trans I'll give you if you wanna buy the stuff)
adapter plate to mount the rx7 trans to the fe3 (or a hybrid trans like the one im putting together)
mod the oil pan (notch the front to clear the subframe)
mod the oil pickup
make some motor mounts
wire in a megasquirt
odds and ends coolant hoses and whatnot.
you have to know what you're doing, or like fab work to enjoy this type of swap.
if you use a mazda b2200 truck bell housing, you can put that on the stock miata trans IIRC, but its not as strong as a turbo rx7 trans by any means.
