The MSPNP2 Is Dead. Long live the PNP2
Well, today I was continuing to get the idle tuned and decided to reset the open/closed idle valve duties when suddenly the car died and there was a message (which I didn't look at that closely) displayed on the screen. After that, the car wouldn't start again. After about an hour of screwing around, it seems like the ECU isn't communicating any more. My DIY WiFi box doesn't connect and the USB/Serial cable doesn't work either. The lights on the side of the box light up, so it's getting power, but no communication. I even tried the Port Check program and it's not getting anything back from the ECU.
So, my only guess is that the config got wiped or the serial inputs got borked. I'm going to try to reload the config, but this might be the God's telling me to upgrade.

Update, for anyone that's interested; I re-flashed to 3.4.4 (the latest production MS2 firmware) and everything was good EXCEPT my wideband wasn't working properly. I thought to myself, "How could this re-flash affect the wideband controller?!" I looked at "everything", but couldn't see what the problem was. So I re-flashed back to 3.4.2 (the version I had been running) and the same thing was happening! So I dug deeper and found that all of the settings from the tune had been transferred over EXCEPT the calibrations (WB, TPS, ITA, etc...). Re-setting those and everything is hunky-dory
