I bought the JR spacer and need to get it tapped. I'm going to run the 1.8l flange so it clears the clt sensor in the back of the head. All I have to get now are the hoses and machine work done.

Isn't the problem with putting a temp sensor in the 99503 location is that it will only sense the temp after the thermostat (ie: when the thermostat is open? Hard to tell from that diagram, and it's been awhile since I looked at the back of the head.
I would get/make an adapter plug. I can tell by looking that the plug thread is much larger than the sending unit, metric or not, so it will take an adapter regardless. Easy.

It should be very close to the temperature of the stock sensor which is what I am looking for.

$50 to cut the groove and tap it.

are you talking about the sending unit for the 1.6 gauge in the 99 head, or something else?

I'd still like to know the routing of the begi reroute, since I'm going to use the rest of the pipes and hoses to build it off the car with an intercooler pipe right in front of the rad flange.

When I look at the coolant fitting on the back of the head (stock 99 stuff) I can see the plug shown in the above diagram. I want to remove that plug and use the hole (with an adapter plug) to screw in an aftermarket sending unit.

I could take the car offline, pull the plug, figure out the threads, go find one, etc. But I want to know what the plug is so I do not have the car down while I am looking for one I can drill and tap.

If you are talking about the normal non-race one, it is easy. The heater core hose (the outlet hose) is disconnected from the pipe that runs under the exhaust manifold. It is rerouted to a tee (BEGI supplied) that is placed inline with the inlet hose to the radiator.

So the coolant leaves the back of the head, goes through the firewall into the heater core, through the core, comes back out of the firewall, runs into a bypass hose that runs around the back of the motor to the cold side, under the intake manifold, and up to the aforementioned tee in the upper radiator hose. Easy.
