I have both of these waiting to install, so I'm in the same situation as you. Plenty of people have had success running the COPs on the stock ecu and plenty of people have success running the MS with the stock coils.
The only thing that I can think of is that the Toyota COPs require a dwell time that is shorter than the stock Miata coils, so perhaps being able to adjust the dwell via MS may lead to less stress on the coils and longer life.
I say install whichever you have ready first. If you build the COP harness before the MS harness, then install the COPs.

MS, then COPs. COPs are useless on stock ECU and stock power.
Can you explain this? Reading the MoaCT and around the net, the recommendation to move over to COPs seems to be for a lot of benefits that have nothing to do with FI. Better idling, mpg, eliminating plug wires, easier to replace bad coils etc. The stock ECU "seems" to handle COPs fine. Why would they be useless on stock power for a Miata?

not saying it may not work, but general consensus is that people with MS lower the dwell a bit when running COPs, i don't have first hand knowledge to prove you wrong
but i think it's something like from 5.5ms to 2.5ms when running and from 6.5ms to 3.5 on cranking, again, no first hand

Specify the reason yourself. I've heard the exact same thing; stock is something like 5.5 crank, 5.0 run, and while it works and nobody's seen failures, the dwell they are actually designed to run with is in the 2.5-3.0 range.
