Looming down a 94 harness, keeping the stock ECU, can and cannots?

For my track car i took everything out that didn't make the car run or power my gauges. I am about to run through the harness on a second and third car that is keeping the stock ecu. Is there anything i can't remove out of the harness, anything that needs to stay (aside from the obvious)
I really don't want to loom it out like i did to my car and have the stock ecu need something stupid to run and have to rewire it back in. The check engine light scares me..

Buy a second one to use as a map after you pull that one apart. Put a ziptie on all the plugs you don't need so you know which wires you need to pick out. It only takes a few hours to do once the harness is out. I use the air bag fuse in the kick panel as a 12v source for gauges and switches.
