Hey guys,
I may be the owner of another 2000 NB1 shortly. I was wondering: Is it possible to use the 01-05 MSPNP-Pro in this?
Will the wiring harness plug right in, or will there be an incompatibility with the plugs?

Are you trying to use a 01-05 MSPNP Pro that you already have, or are you trying to run a VVT motor later? I believe that the 99-00 MSPNP Pro can also control the VVT, if that is what you are looking for.
Not one weird trick, but I imagine with enough free time and the right connectors you could build a conversion harness or something that would work. Nb1 female to nb2 male. Although I guess if op was confident enough to do that he might just build an ms3

A boomslang conversion harness could be made. It would be a semi pita to build. But the documentation for wirng and all the connectors are out there.

I still don't fully understand why you'd want an MS3 over the DIYPnP kit? That explanation makes it sound like the DIYPnP is superior to the MS3 in any/all iterations?
I've been thinking of doing a self-build, but even with having owned a Rev MS2 in my previous car, and reading this 100x over: https://www.miataturbo.net/megasquir...wcomers-81522/

MS3 = awesome and worth it
You'd have to use a 2001-2005 harness with the '01-'05 MSPNP. The plugs literally don't even fit together.
