So I've removed the stock coilpacks and the ignitor and wired in some LS1 coils (in batch) I had laying around. I'm having the exact same problem that I was having before, spark cut at ~2,000 rpm. I checked the resistor pots and retuned them. 2.48V on R11, 2.35V on R56 and R52 completely counter clockwise. Are there any other things that could be causing this issue?

Also there is a LED that is constantly lit and one that illuminates when I tip into the throttle. I don't even know what each of the LEDs are for.

Why is your spark advance set at 10 degrees fixed?

This was done to check to see if spark latency was the issue, which it wasn't and has since been changed back to using the spark table and the same issue occurs.

I've been messing around with some things and have gotten the car to rev to ~4k by changing the ignition prediction to no prediction. Still not sure of the root cause...

The tune file and datalog you provided both showed your ignition advance is set to fixed 10 degrees.

I have since changed it back to using the spark table and have the same issue. Would you like to see another log?

Yes, both the log and the corresponding tune file.
