Megasquirt rough running
Installed a Reverant MSII a few days ago. Car has been running fine so I installed the IAT sensor and it was fine after that. Installed the Wells type 201 TPS and it sorted out some of the idle so everything was good.
I was driving on Sunday morning and the car missed a couple times under load but it was cold and usually happens once or twice after start in these conditions so I wasn't concerned. A few minutes later it would continually miss under even slight acceleration and when I got home the idle was rough but still stable enough to run.
I decided to try set up the MS for scratch but nothing was different, my timing light decided to stop working just at this moment so I couldn't check if the timing was synced. After this the car had the same missing under acceleration and rough running. Tried starting it this afternoon and now it seems to only be running on 2 or 3 cylinders but can still maintain idle for awhile, has cut out a couple times though. So I am sitting with a car that I can't drive!
I know the timing is probably out but nothing changed between starting it before and this afternoon and its running so much worse! What could it be?
I attempted to make a log of starting the car, not sure if that will help

I just tried the car with the stock ECU and it isn't running on all cylinders. So it seems the MS is all good. Would this point to coils being the problem then? My HT leads are less than 1000km old and in great condition, spark plugs were changed at the last service so it seems like it would be the coils then.
What did I do wrong that would fry the coils like that?

Just a thought, my car always had a problem with misfiring under load now and then, so I think my coils could have been a bit tired already. Have NGK spark plugs and Magnecor KV85 leads so they shouldn't be the weakness there.
