Default Megasquirt misfire issue na6 vvt

Hey so I am having a weird issue with my ignition. I cant seem to get cylinder 3 to spark! I have a 91 with a automatic harness and a 02 nb2 engine that I'm tryin to get running right. I'm using the fab9 cop kit for the 1.6 and ms3pro that I got from brainack on this site. so I have the fab9 kit wired as the directions say and I have cylinder 3 and cylinder 4 wired directly to the megasquirt. I am getting spark on every other cylinder except #3 and it is set up on wasted spark system right now. just for testing I wired up cylinder 3 as if it was cylinder 4 and it will spark. but the weirdest part is when I have it all wired up as it should it wont start at all but when I have cylinder 3 not wired in the engine starts and idles just with a very obvious misfire. Any ideas I'm at a loss
thanks in advance

Unless you have swapped a Subaru motor into your Miata, you should pair cylinders 1/4 and cylinders 2/3.

Be a little more descriptive so we can help you.

Are you sure it's an MS3pro?
How do the fab9 directions say to wire it? (you say you wired to the directions, but we don't know the directions and aren't going to look them up)
Where do you have cylinder 3 and 4 wired to? (directly to the Megasquirt doesn't mean much)

did you wire the fab9 kit up sequentially or in batch?

if seq., then you must change the tune under spark settings from wasted spark to COP -- that will activate spark outputs C and D.

They must be wired in firing order, so ABCD would be cly 1342.

if you are only missing spark on #3, move that coil to a known working cly and see if the coil itself is bad.

also make sure you have the latest module, early fab9 coil kits did not play well with MS.

fwiw: you have a v3.0 pcb ms3 + expander.
