Default ms2 diypnp starting and driving issues

I have a 97 + begi-s 2554 + ms2 diypnp with sequential injection on 3.03t from brain. After a few hours of messing with it now starts and drives ok, but there are a few issues. I attached my latest msq and a log of startup and driving around.

1) No MAT sensor output in TS or log. This worked fine on my mspnp. Any ideas?

2) Cold start (70 degrees coolant) requires 2-3 tries before it turns over and doesn't die. You can see this at the beginning of the log. Looks like the injector pulse width drops too much, but I'm not sure why. Warmup enrichment problem?

3) Right now it's set for no idle control. If I change it to pwm warmup with the default diypnp settings it idles at 3000 rpm on cold start. I don't have a log of this right now. At first I didn't see a change when I switched to pwm warmup, but after power cycling it the 3000 rpm problem came up. Should I just change around the pulse widths to try and fix this? I wasn't expecting the diy msq to have this problem.

4) The tach drops and comes back up at random times. I don't see this in the log. I don't have the tach output pin enabled in my msq and I still get working tach in my 97. Is it possible that this random drop is caused by not enabling the tach pin?

5) I don't see Accel:Y show up in the logs, but the car goes rich and sometimes bogs at shifts. I haven't messed with the AE settings yet, but I was surprised the log didn't show the MS going into that mode. Should I be worry about this or just mess with AE and ignore the log?

Any help would be appreciated.

I turned Advanced AE back off and AE is a lot smoother now. I probably should read up on it before messing with it again.

All that's left to figure out is the idle and the tach drops/misfires. It idles pretty decent at 1k -1.1 rpm now except when it's misfiring so haven't bothered to mess with that.

My uneducated guess is there's a firmware bug/feature which is causing the misfires and I'm considering pulling off the sequential injection and going to 2.X firmware to see if that fixes things.
