Car is still not back from the shop. Oh well, been doing some more planning in the meantime.
Just thought of two more questions:
1) The MS3x can drive an EBC valve, so I don't need to boost-control mod. Correct?
2) I was planning on running LS2 coils off the MS3X and go sequential spark. But I don't think the stock ECU can drive the LS2s. Is my most sensible option to put the stock coils back when I go back to the stock ECU?

Just placed the order. Now over to Mouser for the alternator circuit.
Didn't somebody make some external PC Boards for the alt circuit? If so, are they available for purchase?
If not, I may have a batch of ten made. These guys do great and cheap work.

They make it real quick too, however, HongKong mail is then incredibly sluggish in getting the stuff to these shores. But hey $1 for a PCBoard of up to 2" x 2" ain't shabby.

Yippiekay-aaaaaay *****!
After soldering up the Board, plugging in the MS3 and the MS3X, hooking up the JimStim and JimStimX, I immeadiately had communication.
Then I messed about with the ignition setup for a little and now all the little lights are firing up and TS shows my inputs and outputs.
Sequential fuel and COP Spark show nice firing sequences too!
She's alive. Buahahahaha!
I followed Frank Westfield's write-up. At least to a point. Still not sure if I'm going standalone right away, so I'm keeping the DB37 conenctors.
The write-up for whoever may be interested is here:

Thanks Frank and Braineack. You guys saved me many hours of tedious research and failures. The failures, I am sure, will start soon though.
Still waiting for the cylinder head to come back from the machine shop though, so I can't plop the MS in yet....
If anybody wants to send me some basemaps, I wouldn't complain. Boosting up to 200kpa and planning on DW 1000cc injectors....

The decision is made I'm going to go piggyback for now. I just can't be bothered to return everything back to stock once per year in order to run the stock ECU just for emissions testing.
With the MS driving all the outputs, I need to leave the minimum number of inputs for the stock ECU to keep it from throwing error messages.
1) One thing I would like to get rid of in particular is the MAF sensor. Can I just fake the signal with two resistors?
2) Also got the open element GM IAT, so I can leave the stock IAT hooked up to the ECU. Or could I replace the stock IAT sensor with the GM one without the ECU noticing?
3) The second output from the LC1 can drive the narrowband O2 sensor on the ECU. No problem there.
4) TPS shouldn't be a problem. It's a plain analog voltage signal with high-impedance inputs, so I can fork it as many times as needed.
5) For CLT I need to remove the R7 that I already installed, since the ECU already provides a pull-up.
6) Can I just disconnect the EGR stuff and re-use those wires for other purposes? Or will the ECU notice there's not current flowing?
7) Are there any other wires I can re-purpose?
I'll need two additional wires for the sequential spark, one for IAT and one for the EBC.
8) Anything else I'm forgetting?
