Default VVT swapped NA first start up

2001 BP6D swapped into a 1996 NA. Everything done following the MT.net sticky. Using MS2 PNP. We got the car running great. Idled nicely with great throttle response. Then we changed out the alternator. Started up and during the warmup enrichment runs great. Once it reaches operating temp it starts running rough and then dies. Once you restart it runs really lean and then runs like the ignition timing is off really bad and will hardly rev up past 4k without sounding like it has a fuel cut at 4k.

1996 NA
2001 BP6D
MS2Pro PNP
AEM Wideband
BP6D Throttlebody
01 Injectors
Stock Fuel Pump
99 Rail w/ 1.6 regulator
01 Ignition Coils

Including is the tune and log ran for a short period of time due to the engine running very lean.
