Default Grounding Question/Issue (Electrical)

So, I dropped a fresh motor into an NB and managed to forget the ground strap... Car ran for a bit, but when it came time to tune, my WBO2 appeared dead. Turns out the ground-side of its MOSFET fried in the ECU, which lead to my discovering the lack of engine ground.

Ground strap installed and MOSFET replaced, the car runs fine now, except the car struggles to raise/lower the windows and run the fan. When at idle, I can stall the car by trying to move both windows and/or move a window while turning on the fan. The car also recently blew the ground side of a transistor in the ECU (which I've replaced, and don't want to blow again). I'm suspecting several other grounds have been damaged from when I ran the car without the engine ground strap and am looking for tips as to where to check, as I'm at a total loss and hate electrons.

Battery/alternator is good; alternator map tuned correctly (voltage checked at battery) in Hydra.
