Default code version does not match signature

So I finished my MegaSquirt(MSI ver 3.0) Standalone build for my 97. I start getting ready to load the software and was following Brain's FAQ. I loaded the the MSnS+Extra Hi-Res code with the boot pin jumpered, and had no problems. A little over 1700 records loaded. Opened MegaTune and got the following error message:

Controller code version does not match signature in MSnS-extra.ini.
(See audit.log for where the above file was found.)

Expected "MS/Extra format hr_10 **********" (found in ini file)
Received "MS/Extra`format`hr_10`**********" (from controller)

Table corruption may occur, this is usually a very serious problem.
Terminate MegaTune now?
Tried loading Low Res code also and got the same issue. Every time the spaces were replaced with ` or occasionally I got @ in place of spaces. I tried this with the stim and in the car.

MSII Downloader was logging this on two different loads:
Writing:
Write complete, 1774 records, 28036 bytes.

Verifying:
Signature: "MS/Extra`format`hr_10`**********"
Verify complete.

I thought it might be an issue with the usb-to-serial adapter so I took it to work. I have a desktop computer that has a serial port, and I have a straight through serial cable. This is the same setup I used to test everything during the build process. I thought possibly it was a communication issue with the usb-to-serial adapter. Not so, I got even more garbage for signatures.

I found a few other threads with similar error messages, and followed the advice to no solution.

At this point I am thinking I need to resolder the serial communication circuit and hit the whole board with flux cleanner. I have not taken the flux off yet. I am hoping some other people have more ideas though.

I followed the megamanual for the build and tested along the way. I did the Miata related mods according to the DIYAutoTune website. When I was loading the firmware my serial data rate was 9600. If there are any details I am forgetting let me know. Sorry for the long post.

MSII downloader always corrupted/fucked up the signatures for me. I gave up on it and use the download-firmware.bat file now.
