Switching from FM Link to DIYPNP

Hey guys, sorry for the MS newb question but I searched and couldn't find anything. I bought my car with an FM Link already installed but I remember in the instructions that a few wires were switched around in the harness for the install.
I'm finally getting rid of the POS Link and I bought a DIYPNP kit with GM IAT sensor kit from DIYAutotune. I would imagine the harness needs to be in the factory pin configuration to run properly? I'm also running a AEM Uego WB hooked up to the link.
Is there anything I'm missing or any issues coming from the Link?

From my experience with Link POS from PO, I took everything out, but there was no change in wiring, only disconnected connectors for fuel injection and coils.
This was on a NB that help you. I do have the original paper's instruction book for 99-02 for Link if you need some info.
