On MS Communication Settings : Com Settings, go to com ports 1-8 and test each one.

Uhm, hey is your MS hooked up to +12V?

Yes. Ignition on, coil unplugged, fuse pulled of course. Could those be the wrong drivers?

There should have been a mini disc in the package with the adapter... tiny little disc, looks very little like a normal CD-ROM, but works just like one.

Also- we updated the quick start guide after shipping your kit (as it was the first) and there is a bit of info in there on configuration MegaTune for the correct com port and speed that will be helpful now. Updated doc is online at megasquirtpnp.com

You should also look like i did to see witch com port is being used to narrow your search GL man.
