I bought the one you have linked from amazon, it fit perfectly, no trimming or longer screws required. I mounted my MS2 in the factory location with the serial port toward the firewall and the vac. hose and harness toward the seat. Mine points the serial port toward the passenger side of the car, the serial cable then goes behind the dash to the passenger side.

I just did it 2 weeks ago. I reused the upper stock ECU mounting bracket and used it in the lower mounting position of the stock ECU. The MS2 sits between the brake and clutch with loads of room. It wasn't hard at all. I ordered the adapter from amazon and it currently points toward the passenger side. Everything clears fine.

I mounted my DIYPNP exactly the same way msm782 did, but I used a Radio Shack Gigaware Serial to USB adapter with no 90° adapter. It fit, but it was tight.

So I ordered the FA881 DB9 Right-angle connector from that blackbox.com website and got it yesterday. I totally forgot about the lip/edge on the side of the MegaSquirt that has the DB9 connection. msm782, I can see why you got the connector that points in the opposite direction to avoid that but I still don't see how yours points to the passenger side still, did you flip the MegaSquirt upside down?
I took a photo of the connector I bought (which was suggested back on page 22 I believe) and added it here for others to view. Did anyone else get a similar connector and was able to clear the lip on the MS cover? Other photo added for reference from page 22.
I am guessing that I can swap the screws from one end to the other?

I see what you did with the bracket now. I didn't use the lower bracket at all. I used the upper bracket and used a bolt&nut to go through one of the supplied holes on the flange at the edge of the case (the flange on the front and back that provides a hole on each corner of the MS2 case). That was then bolted to the stock lower bracket mounting location on the firewall between the clutch and brake. This seemed to work the best for me. Sorry for the poor quality pic, its hard to get a good shot up there:
