My Boundary pump had that hole, and it included the plug in the package with the pump.
Windage tray needs to match oil pan needs to match oil pickup tube. I *believe* they are interchangeable on 1.8s from 94-00, but don't quote me on that.
1.8 oil pump is 1.8 oil pump. They should interchange, just make sure you are using a 01-05 pump with the VVT head. The 94-00 pumps are not supposed to be up to the task of supplying a VVT head with enough oil to get the job done and Mazda made the gears wider in the BP6D/VVT/01-05 pumps to meet this demand.
VVT pump can be used in earlier engines as a sort of upgrade and Mazda has (IIRC) superseded all previous 1.8 pump PNs with the BP6D/VVT/01-05 pump. Just don't use an earlier NA8 or BP4W pump with a VVT head.
Don't trust me on any of this data because once again I've been drinking. Get independent confirmation before moving forward. Hopefully this all makes some sense .

I know that 94-00 oil pumps are not supposed to be up to the task. I ran one for nearly 2 years with no oil pressure problems from 2010-2012. This included several track weekends. So while it is not optimal, at this point I am doing in.

Please don't, you've had more than your fair share of problems. Not running a VVT oil pump is going to delay the RPM at which your VVT will work due to the low flow. It will also reduce your oil pressure at low RPMs until the revs are high enough for it to come up to spec/bypass. There is no benefit for the engine by running the wrong, smaller pump. Only downsides.

If it's either new 99 or old VVT pump, I'd go with the used VVT pump. You KNOW the 99 pump is the wrong part. Or don't do a VVT head until you can get the new VVT pump if that's what you want.
I have run used VVT and used non-vvt (on non-vvt motors) oil pumps and never had a failure. I wouldn't hesitate to reuse a stock vvt oil pump. At least then it has the right pump from the beginning.

Reselling the 99 OP would net me less then a third of the cost of a new oil pump. So not feasible. Not sure what I am going to do really at this point. I will figure it out tomorrow when I go back out to the garage to work on things.
Going to a 94-97 head is not happening, while I have plenty, there is to many changes I would have to do in my engine bay to make me do it. The spare 99 head I have is dead and not usable.

Here is the 99/00 oil pump, it has an "a" at the end of the part number. Here is the VVT oil pump, it does not have the "a" at the end of the part number.
