So this is pretty cool, an article about Lazarus from when we started until now. Print version will be out next month!

We can ground the circuit like the switch on the thermo cover used to do, and it'll turn on. So fuse, relay, and 90% of the wiring is intact.
But tripping the fan in test mode won't activate the relay.
Am I right in assuming MS just ground the fan wire? I swear I measured continuity between 1R and gnd, but nothing would switch off. So it should be constantly on? Maybe I'm checking the wrong pin. We had a lot of other stuff to fix and a time limit that day.
We also can't get launch to work, despite the jumper removed, and the LC pin grounded.

I believe that's right. 1R should be 12v when on and then the megasquirt grounds it to turn the fan on...I think.
What about this jumper, J8:

That jumper would make sense, except that it worked before right? To me it sounds like an old wire broke, or something pulled out of a connector on install.

You should be able to measure 12v at the ecu connector when the car is on. If not I bet there is a broken wire. If you do get 12v, try another ecu
Yeah I suppose I can always try my ecu, although it's a 3.3.1, it's still a MSPNP2.
I don't think it's supposed to see 12v, just gnd when activated, I could be wrong though.
We don't know if it worked before. We went to the MS2, and starting hearing the rod knock before I really had a chance to test any functions.

Ohhh, thought it worked before. My 1.6 wiring diagram has 12v at 1R on it. So maybe 12v when not on and gnd when on?
Firmware shouldn't matter. You don't even need to start the engine. I think. On ms3 I have an option to allow the fan to be on when the engine is off. Or just use the test mode.
That test wont actually fix anything haha, just will tell you which way to go with your debugging.

It did, but with the MS1.
I mean v1.2 vs. 1.3, not firmware, brain fart. But yeah, I can just test it in test mode on my car and his to eliminate the MS.
The silly thing is that the signal wire is burried in the harness from the ECU to the fuse box under the hood, which we didn't mess with.
We did cut 2 wires to use for sequential injection, but one was for the charcoal canister, and another for...something unrelated to the fan. Forget what.

Yeah I would be surprised if it was harness side. But it is 25 year old wiring.
Also are you sure on the software setup? No msq posted, rooky mistake martin

Yeah. It was an NB bar, I think bought because we were running an NB subframe and NB control arms. But it bolts to a crashed NA chassis, and rubbed the shocks a bit. So the ends were chopped.

Read more, couple minutes and I found this that might help.
If you have v1.3 (which I think you do because you mentioned pin 12 as launch control...)
Pin 13 is actually launch control:

Also, make sure you have the correct jumper orientations:

And if you have v1.2:

And if you don't know what board you have...

TL;DR: RTFM
If you have checked all this and still nothing then I would consider asking DIYAutoTune.

Ignore if you've checked all that.
